They battled next to a singularity, a black hole that distorts gravity, space and time. When they jumped out of there via the coordinates Starbuck entered, they LITERALLY traveled back in time to the devastated earth that they came across earlier. They arrived approximately 200,000 years before the cyclon war/apocalypse. They are essentially their own ancestors and this is why their DNA was compatible with the already evolving life forms on the planet. Once they understood what had happened via star chart readings and planetary alignments, they sent a raptor back with the coordinates through the singularity and then made contact with the human fleet in the future. They followed the raptor back to the past and in essence, the singularity/black hole/worm hole was a bridge between two times and jumping where they did with the coordinates took them through the worm hole into the past. By giving the centurians freedom and allowing them to take the Cylon Baseship and travel the universe on their own they were giving these robotic life forms a ~200,000 year head start in exclusively evolving. Over the course of hundreds of thousands of years, and being completely separated from humanity and cyclons, knowing the devastating consequences of face to face interaction, they evolved and grew to become God-like. Their sole mission perhaps being to avoid a confrontation between organic and inorganic life forms from happening once again. Perhaps they were the ones who created and used the two "Angels" of SIX and Baltar to observe and even manipulate the humans and cyclons, to change the outcomes / timeline, via an advanced space-time quantum projection mechanism, appearing to almost be like Gods. They even helped establish the cyclon colony near the worm hole to ensure that the time-travel cycle would be complete. Starbuck finding her own body, and disappearing is a literal sign of this time-travel plot, as perhaps she was no different than the Baltar and Six "angels" and was only a projection based on the missing 6th cyclon, the one who was destroyed and enjoyed art and music so very much. When her mortal body was destroyed, another was resurrected and sent back, and when she had completed her task and realized her cyclon divinity, she was teleported back home, among these Cyclon Gods. In reference to the Baltar and Six Angels saying that "God" doesn't like to be called that, might be a clue that these Cyclons are essentially atheistic in their beliefs. By ending the series this way they essentially closed the loop and communicated that it was a vicious cycle that is destined to be repeated and even the God-like cyclons are helpless to stop it from happening, but they still hold a fanatically obsessive, yet futile belief that this mystical goal could someday be achieved through such tweaks and manipulations to the timeline, given enough computational probability cycles.
